Goalkeeper David Raya had kept the Gunners in the game with sharp saves before the decisive strike.
Both Bayern and Arsenal now have small but important leads.
Bayern can approach the second leg with confidence, while Arsenal’s late goal puts pressure on Sporting to respond at the Emirates Stadium.
